After the war, the Philippines was able to occupy majority of the features in the Spratlys first. Since the Spratlys is already Res Nullius after the Treaty of San Francisco, the islands became the property of whoever country can exercise his sovereignty over the islands. Issues in this area started when oil was discovered, and China is now very interested and started to occupy some of the features by LYING to the Philippine government.

As for the last two points,

The Treaty of Paris was drafted during a time where accurate coordinates were not yet possible. Satellites were not yet invented. Therefore, reliance on maps used during the treaty can clarify the real scope of the Philippine territory.

The map used then is currently in the hands of the United States, wherein Scarborough is clearly indicated to be part of the Philippine Islands.
