The Prime Directive

In Star Trek, they had this think called the Prime Directive, which meant you couldn't influence primitive cultures and had to let them evolve on their own (unless they threatened another culture / planet).

How do atheists address this when theists make false arguments. Do atheists have a duty to not crush their delusions? or is it an atheists's duty to correct theists on false information?

It's a pity the "prime directive" did not apply to missionaries.

In the case of theism, the opposite of the prime directive is part of their policy for spreading their cults.

They deliberately pick on weak and vulnerable people, because they are more likely do & say anything to make the pain go away.

This isn't star treck and superstitions are harmful. Religions have harmful and divisive effects on humanity. When that occurs, (e.g. ID and intelligent design, segregation of children according to their parent's faith, prejudice against gays, child mutilation, etc) that must be challenged - just as atheist actions should be, where they are incorrect or harmful.

We are part of the same culture as the theists. If we don't stand up for what is true, the crazy will win. The superstitious are a drag on society's progress. They fought Galileo every step of the way, forbade the common folks from learning to read in the dark ages, oppress women and keep half of humanity from reaching their full potential, they forment wars over whose invisible friend is the best, they are preventing scientists from discovering ways to use stem cells to cure devastating illnesses and spinal cord injuries, they spread false information about condom use that makes them accessories to the deaths of millions of AIDS patients in Africa. Refusing to correct their superstitious nonsense would be tantamount to tolerating all these evils.
