The series actually began back in 1963 and ran continuously until 1989. The early Doctors had no obvious orientation (although the 1st Doctor's first companion is his granddaughter), but the actors who played him were all straight. When they revived the show in 2005, the character of the Doctor still isn't given an obvious orientation, but the show introduced the reoccurring, not exactly straight character of Captain Jack and implied there was a bit of history there. but with this last incarnation, the one you are familiar with, they have married the Doctor off.

He appears to be omnisexual, like Jack. There are plenty of instances where 9, 10 and even the supposedly asexual 11 flirt with men,women, trees, cat people...

Yes I agree he's pansexual, but then so was Capt. Kirk on Star Trek. He liked the green slave girls from whatever planet that was LOL But so far as Doctor Who, well I don't know how he managed to keep his hands off Amy Pond and Rose Tyler!
