It's because the owners who have those homes are not able to vote in the county where they own property in local elections so the locals who don't own thee homes dictate what happens. It is a classic example of taxation without representation at its finest.

If those bags are there that long and protected their property...why remove it now while it is working well?

Because they cause worse erosion nearby and therefore are actually harming the situation; also because NC has a state law prohibiting hardened structures on the oceanfront but these property owners have been allowed to buck the system for a long time while waiting for beach nourishment to happen.
